Improve lncRNA-protein pull-down experiments with Desthiobiotinylated RNA probes

We now offer both single nucleotides and labeling kits for efficient preparation of Desthiobiotinylated long non-coding RNA (lncRNA) probes (Fig. 1, Tab. 1).

Desthiobiotinylation offers several advantages over Biotinylation due its significantly lower binding affinitiy to streptavidin[1]:

  • Elution of bound Desthiobiotinylated lncRNA-protein complex under mild, physiological conditions by competitive displacement with a buffered Biotin solution.
  • Preserved Desthiobiotinylated lncRNA-protein complex interactions for downstream analysis due to mild elution conditions.
  • Less background noise due to specific elution of Desthiobiotinylated lncRNA-protein complex and thus reduced risk of isolating endogenous biotinylated proteins.

Long non-coding RNAs (lncRNAs) are RNA molecules typically longer than 200 nucleotides without protein coding function but important regulatory roles e.g. in gene regulation or chromatin remodeling[2]. These regulatory roles are mainly realized via protein, DNA or RNA interactions whose identification is critical to further elucidate the biological functions of lncRNAs.

Identification of lncRNA-protein interactions is traditionally performed by pull-down experiments with Biotinylated, in vitro transcribed lncRNA probes as bait to capture binding proteins from cell lysates with streptavidin beads (“pull-down”) followed by mass spectrometry or western blot analysis[2-6].

Figure 1: Enzymatic properties of Desthiobiotin-11-UTP (A) and Desthiobiotin-11-CTP (B) are comparable to their Biotin-labeled counterparts. 1400 nt RNA probes were generated by in vitro transcription using the corresponding HighYield T7 RNA Labeling Kit components (HighYield T7 Desthiobiotin11 RNA Labeling Kit (UTP-based) or HighYield T7 Desthiobiotin11 RNA Labeling Kit (CTP-based), respectively). Reaction conditions: 100 ng DNA template, increasing percentage of UTP/CTP substitution by (Desthio)biotinylated UTP/CTP (0 – 100%), 30 min at 37°C. Crude in vitro reaction mix was subsequently analyzed by agarose gel electrophoresis (EtBr-based visualization of product yield).
